I'm not sure I understand your question, but what if you REMOVE the second "D:\Movies\MKVs"?
So you only have 1 folder "D:\Movies" - video-only.
Does that give you what you want?

For each folder in "Content Locations", Twonky will make that your "Root" so all "Content Locations" will be merged into one flat...
