I think I just figured out why they won't work. The mytwonky.com site requires video/photo/music headers.
Or, as is more likely, I put them someplace wrong.

I had found this and discovered that the non-dlna mp4 files did not stream smoothly to my PS3, but this behavior stopped after version 6.0.1. You might want to check your version number. Hope it helps.

I'm running TMS 5, and I have the exact opposite problem: everything streams fine to the PS3, but the stream stops going to the DSM-320 after about 20 minutes. You might want to try checking the "UPNP Timeout" box on one of the configuration pages. Sorry that I can't remember which one, but it's up ...

I've found that if I embedded album art in my mp3 files, my D-link DSM-320 displays all file lengths as 3:20.
I have no idea if that is Twonkyvision's fault or the DSM-320's.
Moving the artwork to a folder.jpg file cleared the problem, and the DSM-320 doesn't display artwork anyway.
