Some MPEG2 files won't play (corrupt)

I have recently begun ripping my DVD's to my NAS (QNAP TS-409 Pro) using Magic DVD Ripper. I store them as MPEG-2 unaltered as they were on the DVD (at least that is what Magic DVD Ripper says it's doing). Most of the files won't stream to the PS3 (firmware 2.53) via Twonky 4.4.9 as I get a "corrupt" error upon attempting playback. All of the files playback fine on my PC.

The strange thing is, a few of the files do play streaming on the PS3. So this leaves me wondering if it's something about the files and how they're encoded, a PS3 quirk, a Twonky quirk. It's not a filesize issue, as even small (200MB) files aren't working. I'm scratching my head right now. Any advice?
