Can a media database be too big?

Hi,
just got my QNAP TS-109 up and running and successfully indexed all content - so far so good, but my playlists do not show up ...
Several hours reading, restarting, re-indexing re etc.
16.000 pictures indexed - not found an issue
14.500 mp3 indexed - had to tweak a bit
1.000 Videos - I've found none compatible playing on my DMA (another story)
200 playlists - just see 1(!) of my private ones (god knows why just one)
Any idea how to get my playlists appearing?
(For a couple of minutes my iTunes playlists appeared - library stored on NAS as well - entered the path) - unfortunately as soon as I tried to add a new one and scanned again all disappeared ...
Configuration:
QNAP TS-109 (Twonky 4.4.2)
Windows XP SP2
Zyxel DMA-1000W
