Problems with streaming MKV

I have a problem with certain MKV files. Some files will stream perfectly using twonky and windows media player and other won't. The ones that do not stream, I receive a message from windows media player saying they are not supported. However, if I open them directly in WMP (without going through twonky), WMP will play them just fine. Twonky is installed on my HP mediasmart home server on which I installed all appropriate codecs just to make sure.
