Can Twonkyserver 6.0.32 transcode to MEPG2?

Hi All,
I currently have a WD Mybook world edition II NAS drive, and currently evaluating replacing it with my new HP Microserver running vmware with a dedicated ubuntu 10.10 vm. I have a fairly large collection of music (14,000 tracks) and find the NAS a bit slow, hence why I’m looking at alternatives.
I've built the setup, and currently mounting my NAS volumes (photos, music & music videos) as a NFS share, In addition I'm also mounting films as a cifs share into the Public & Private directories on ubuntu respectively.
I've run through the steps mentioned on the forum to install FFMPEG, etc and ticked the "transcode videos to:" "MPEG2" on the twonkyserver transcoding page. However all i can see on my tv (sony bravia) is the VOB files from some dvd's i've copied.
Should I be able transcode the MKV's, AVI's, WMV's I have or do I have to wait for the illusive version7?
I’m not sure if I should have a few more definition files in order to convert from other formats?
I also use PS3Media server as well, this transcodes well (apart from stream from youtube which is choppy), but doesn’t allow me to fast forward audio tracks where twonky does. I’m hoping that twonky6 or 7 can tick all the boxes and i'm just doing something silly on the configuration.
