Enabling Audio Transcoding on a Mac

I have been pouring over the forums and other Google search results and cannot figure out how to configure the audio transcoding in TMS.
Does any one know how to accomplish this?
I am trying to convert from FLAC to MP3 using TMS 5.1.3 and would rather not duplicate my library. i have installed MacFlac if that is any help...
