Manual tree view changes are lost on server re-start

I've tried changing individual elements of my tree view for Music on both 4.4.9 and 4.4.11 and the following happens:
When you save the config the file "twonkyvision-mediaserver" in the Twonky directory gets updated correctly, and a message about not taking effect until after a re-boot is displayed.
However every time I re-start the TwonkyMedia Server the file reverts to the standard content and my changes are lost.
The only content change that will stick through a re-start is changing between the pre-packaged collection...

I haven't noticed any other areas being restored to default status, just the tree view area.
Can anyone advise me how to stop the Twonky Media Server re-start re-applying its basic config tree options each time it re-starts please.
I'm using the Synology CS407 build on a DS207+
