Movie List Inaccurate

I have Twonky Server v5.1.7 running on my Western Digital Sharespace. Everything works well (Twonky has impressed me quite a bit for running on such minimal hardware) except for a recent change that I made.

I have approximately 4600-4700 video files. For the longest time, 90% of them were stored in the root folder that Twonky had for videos. This caused issues with the clients showing new videos but it was understandable due to the large number of files. To help mitigate this, I sorted all the videos into about 30 folders. Now, there are no individual files stored at the root video folder. This is confirmed by viewing the share on my windows PC and even by running a "ls" (via a ssh connection)from the video folder on the sharespace itself.

However, both the Twonky web interface and the view from my PS3 (which I believe utilizes Twonky) show about 13 files in the root video folder. I find it odd that 99.9% of the video moves were reflected in Twonky accurately but only a few didn't. I have performed a Rescan, Rebuild, and Reboot from the Maintenance menu several times but cannot get those supposedly nonexistent files out of there.

The twist to this and the reason I say "supposedly nonexistent files" is that those video files do play from the PS3 and can be downloaded from the web interface. Equally weird about this is that these files are a mix of a few files that were in the root folder before the move and even some files that were already categorized under a folder originally. Granted, I did move these files to a different folder, but never under the root video folder.

Any idea why this folder is doing this?
